For a second I thought you soldered on the yellow battery to MOT3... Great work and very informative! I might have to do this to my system 12 boards as well.
I can't speak from experience, but I do believe that you have some time (not a lot) before all the memory clears in order to solder on a new battery. I don't believe that you have to disconnect anything in order to do so either. I'll leave it to someone with more experience correct me if I'm wrong.
If you look at the jvs i/o section down below it's saying, "nothing". It could be frozen because it's waiting for controls. No controls = no game. Lots of jvs games refuse to boot unless you have a jvs i/o installed.
I made posts for my Jaleco Pony Mark IV to keep the two halves together using threaded inserts. Just a good ole soldering iron and a dream and I got those bad boys in. I plan on releasing the 3d file once I get the Pony put back together and test everything.

To me it looks like you're missing an emi filter. You typically see the filter connected between your power cable and the isolation transformer. From my basic understanding if I understand correctly. The emi filters the ac current so you don't have ripples on the screen like that. My next guess...
I just recently took my ok baby cab apart to give it a deep clean (power wash). All I got to say is get ready for some major soot lol. If you need help with the electronics side of the restore hit me up because I basically rewired the entire cabinet myself... Good luck!
